Fix python style issues raised by flake8 #12

In the process, update ignored rules if necessary.

Resolved by 2469d601f3667401ebb2add1cb01b84e51b06d88.

It was worth it. I found and fixed multiple potential issues and one test-case which did not work at all.

No rules updated. For now, we can stick to our short list of ignored rules.
