could we update to current ants calls?

I tried, but I could not get antsApplyTransformations to work with c3d generated txt matrices. See https://github.com/stnava/ANTs/issues/84

@chrisfilo - please take a look at the rsfmri_conn_preprocessing PR for how to combine the transform files for ants - even there we are creating 4d timeseries.
