Check declared protocols are used in the study/assay files #43

Add a report indicating if a protocol declared in the investigation file is not applied in the study/assay files.

This is already performed, but it's treated as a warning case, e.g.

WARNING: the protocol 'Foo Unused Protocol' is declared in the investigation file for the study 'Study of the im (BII-S-1)' but is never used

WARNING: the parameter 'sample volume' for the protocol 'metabolite extraction' is declared in the investigation file for the study 'Study of the im (BII-S-1)' but never is used

As you can see from the last example, it also checks protocols.
