My question then is: why didn't Thunar or PcmanFM also exhibit the same troubles with the display updating?

These programs use a different monitoring method from SpaceFM, so any issue may affect them differently. Just because you only see a problem in SpaceFM does not mean SpaceFM is the cause.
You implied that restarting SpaceFM did not correct the problem, so this makes it highly unlikely that there is a problem in SpaceFM's inotify code. Even if restarting SpaceFM alone corrects the problem, it still is likely that a system-level issue is affecting it, at least based on the description.
Situation:
I installed Clementine 1.2.0, and created a music library. --After Clementine started scanning the folder of the library, SpaceFM's display stopped updating. I.e., changes made via copy, move, create folder, delete etc., are not displayed w/o first hitting F5 etc.. --Only a system restart will fix it. --Use of Clementine to scan its database, or add music etc. recreates problem with same results.
I removed Clementine.
However, I had experienced this issue back in the SpaceFM .5.0 and .6.0 days w/o Clementine being a factor.
