First, can you try to use FAWE instead of Worldedit and retry? If it still fails, you need to know that Plotsquared / FAWE doesn't support Purpur directly, but Paper and Spigot (not all the time as Paper does a hard fork soon)

With fawe, sadly, i have a lot of issues. That is why i use worldedit. Purpur is a fork of paper so it should be working fine? It is no problem for me to create a plain paper server for only regenerating this world but i think it has to do with the amount of .region files. After trimming the world and restarting the server it worked. I provided more information in the dc

Purpur is a fork of Paper, but they decided to patch and completely change parts of paper which are needed to properly run many spigot / paper based plugins. We can't support purpur most of the time because of the changes they do, creating different cases for these plugins that aren't / can't be considered and creating bugs we can't fix well

Worldedit is also just Upstream from FAWE and has single core performance compared to FAWE which mainly runs async to perform multiple tasks at once. You may run into issues with Worldedit when merging, regenerate (and delete) Plots when multiple players are doing it or if the size is too big. Also no software is bug free. FAWE and Plotsquared are developed for each other more than Plotsquared and Worldedit.

You can decide what you use, that is up to you. Best advise I can give is to use Paper and FAWE along with Plotsquared, then you will have supported issues that can be fixed.
