Streamline and clarify compile()

Need to come back to this one; compile is really long and cumbersome, so difficult to write tests for. But for now, this PR:

• Streamlines a lot of if-else constructs
• Makes better use of list.files options
• Implements some constants for output filenames
• Expand tests
• Various other small tweaks
