Added a configuration file for doxygen (Doxyfile). #2

Fixed some markdown.

To Do Doxygen has trouble handling http links in the md file. They work fine in Visual Code but not in the generated html

Since I have made a few commits on the documentation as well, there are merge conflicts. I feel like it is easier to solve if I remove my last two commits from main and create a new merge request. So doing that.
