I can't see how this would be caused; shouldn't FallbackShader be properly supplying the non-zero alpha?
That might not be the main culprit actually. I think there's a different piece of code that changes the blend mode of the eyes but I can't find it right now.

@IMS212 I took a second look - the most important part here is this: setTransparencyState(RenderStateShardAccessor.getTranslucentTransparency())
Since the texture has zero alpha both parts must be used together.
