My theme is black and white and the bright green icon draws a lot of attention unnecessarily. It would be nice to be able to change those colors.

Perhaps this could be implemented using a configuration file based on the GKeyFile API.

A config file would be fine. Command line arguments would also be fine. Ideally it would be both (with the latter taking precedence).

Colors could be customizable individually, or in groups (themes).

There may be other ways to do it, maybe through icons/themes present in the system, but I'm not that familiar with all that GUI stuff.
