pkgdown and github actions clean up

This PR addresses the remaining pkgdown todos and fixes some of the github actions calls

• with every PR GA will test to make sure that all vignettes/articles run properly
• prevents leeyabot down message when there is a 0% change in output
• switches to the readme rmd/md workflow following v2 R package book
