Added boolean input file line for disabling carbon calculations

@PerryMapping Great job overall! I think this will be a great feature to have in the code base. I have left several comments for you however. I think the major one is that there seems to be some duplication and the code can be made similar to what we have for print_diagnostics.

Also, given your edits to the README can you add some additional installation instructions based on your experience.
