STEM config does not load area correctly in command line #80

Using command line interface with a conf file set up for STEM (and with correct stem area), the area simulated is not correct.

It seemed to simulate the entire structure, either as defined by TEM or as defined when a file is first opened. Could also be related to the "maintain area" setting.

This may have been my mistake with the 'preserve areas' quirk of the json files...
