Fun with Cytoscape #1

Each of you will be installing the software Cytoscape on your computers. Everyone create their own folder labelled by netid which includes your work with Cytoscape on the data files that I've provided in the gzip file (Dub.data, CRAN.data, CPAN.data). Loosely follow the instructions below: • Gunzip data archive and take out the data sets for use on Cytoscape. Do not store them in the git folder, because I don't want repeated data storages. • Figure out how to import the data into Cytoscape. This means changing the extension from .data to .csv, and possibly removing the last line and header if there are problems. • If you edit the data in any way, make notes in a basic file to be included in your folder. • Possibly practice formatting the graphs in Cytoscape to make it look pretty, and take well-labelled pictures and put in your folder. • Run analysis, maybe save some of the results in a seperate data csv (e.g. clustering for each data set, k-nearest neighbor for each data set, etc.) and put these results in your folder.

Once you have gathered images and analytics, and put them into your folder. Make sure to GZip the archive with the data, and then push the results onto github.

Hey man, I’ve downloaded Cytoscape, watched a few intro videos, and kind of figured out the ropes. My problem is where do we get the data that’s implemented for the diagram? You said you sent each of us certain files and I haven’t seen where I gather the data? Or are we all just running the whole thing, then seeing who made the best 3-D structure…
