Add all the documented goodness, with a few slight structural changes (no functional changes, just tidying arguments to functions as I documented).

Well actually there is one extra piece of functionality, the option '--remove_phase_tracking' for run_woden.py, which allows unwrapping of the phase tracking to plug simulations into the RTS
