Updates to Gradle build system #15

Several updates to the Gradle build system to clean it up and solve #9

Create new Copy task to copy wrapper source - solve #9
replace generateGrammarSource copy operations with outputDirectory property
replace shadowJar plugin with custom fatJar task
cleanup unused scripts (ie compileWrappers.sh)
extend gradle clean to remove generated directory
remove eclipse project files (should be generated with gradle eclipse as they are system specific)

Several comment blocks are left with snippets to maintain ljwrappers as a subproject, rather than just a set of source files.
