GePI (GEne - Protein Interactions) is a web portal for quick and convenient access to gene - protein interaction mentions automatically extracted from the biomedical literature, i.e. PubMed and PubMed Central (Open Access Subset).
We already have julielab-bioportal-tools that can extract class names and hierarchies from ontology files, BioPortal or no. And we have a concept inserter for those extracted names. Add them to the database and use the gene2go file to add the annotations to the database.
