Clean up the scripts directory

Several small purposes:

Remove empty files
Ensure all scripts are executable and have a shebang
Fix typos, unused imports, indentation and anything else pycharm complains about
Add a GPIO.cleanup() to home_plotter.py and print_limit_switch_status.py
Make the default speed in scripts the maximum speed
