apt-upgrade broke innodb #792

What steps will reproduce the problem?

sudo apt-update && sudo apt-upgrade

What is the expected output? What do you see instead?

now i get SQLSTATE[42000]: Syntax error or access violation: 1286 Unknown table 
engine 'InnoDB'

have_innodb is set to NO. I tried every possible solution. I think upgraded 
mysql does not have innodb

What version of Magento/extension are you using?

magento 1.6.2
