Hey,
I did similar thing such as Naut at the beginning but due to time constraints and me wanting to launch major updated version after 1 year of no updates(due to theme having major structure changes) I had to scrap alternative colors, customization snippets and some other things.
As of right now I am just maintaining the current theme, fixing bugs if any appear/get reported by people. Waiting for the new Reddit redesign right now which should be rolled out publicly in first quarter of 2018.
I don't know if this is possible, but /r/Naut allows for users to modify CSS with some code snippets bundled with it. Might be useful with colors.
/r/brasil is using a lot of colors right now. Most of the colors we changed from the base Clearshift theme were sidebar colors and submit page (you can check www.reddit.com/r/brasil/about/stylesheet). I kept some of the Clearshift colors, but it's because I don't know if I'll make a new bug, heh.
