Options to implement

Some options are declared but not used, or not used at every level where they are needed. We need to finish implementing:

• [ ] alternateReadings at every level in the PCC.Exploratory group;
• [ ] limit > 0 in the PCC.Stemma group;
• [x] interactive = TRUE everywhere.

For the moment, there is a limit essentially for PCC.buildGroup. Perhaps there could be one as well for PCC.reconstructModel.

alternateReadings exists for:

• PCC
• PCC.Exploratory
• PCC.contam
• PCC.conflicts

It does not exist for PCC.equipollent and surely isn't needed for PCC.overconflicting or PCC.elimination.

N.B.: it does not make sense, as is, to have it with the PCC.Stemma group, or perhaps in combination with limit.
