With this mod many creatures spawn underground where they cannot be damaged or seen. You can hear them and see on Awareness rune from Rune Magic. After disabling this mod and all dependencies there is no such issue.
From what I seen so far it seems that the most affected are Meadows creatures (necks and boars especially). The problem is more noticeable mid to late game. It also happens very often with Epic Loot bounties' minions when they are necks or boars (it is how I got enough consistency to single out this mod as a cause).
Maybe one of QoL features tweaks detection of ground level to make placing object easier and it messes up spawns of creatures?
