I was one of those people having the issue where the skin would reset, change, or have the regeneration animation not play properly. After some tests, I've found that the reason for the issue are mods like King's Better Animations and Kevin's Better Player Animations - it seems they override the skeleton and cause skin resets or weird skin change delays. Removing them fixed the issue for me.
Another culprit was 3D Layers Skin - in this case the second layer would simply get detached or look weirdly disjointed during crouching, only when Regen mod is present.
Not sure if this helps, I know a lot of people use these mods together, so it could be worth sorting out compatibility.
