  1. EMOD+GenEpi Cotransmission model: In order to test the isolated contribution fo modeled processes to vairance in genetic signals: ie what is the contribution of variance in stochastic recombination to variance in genetic outcomes. (for use only in the stochastic replication of recombination for fixed transmission trees) and in vector functions for how recombination is affected in cotransmission.

    • stochastic seeds of DTK (epi to variance)
    • cotransmission model with in vector genetic and recombination to variance
    • root initialization of neutral markers
    • observation model (samples per human? per parasite?)
  2. FPG alone model: Everything's baked in, serialization can help in determining random, immunity and specific demography and intervention histories would behave in calibrated sites.

  3. FPG hybrid: passing of breakpoints to GenEpi. Independence for running efficient replicates for testing Is there anything about the neutral markers signals that is independent of signals we might see in drug resistance. Sleective sweep.

Overall question: model comparison across the different versions, being able to separate out the value or sensitivity of model outcomes to modeled processes.
