If bad files got parsed, you might need to rebuild the database, since I don't think the parser is smart enough to delete files from its registry that no longer exist.

Use the rebuild script. Instead of search.php, substitute rebuild.php, and press the button there. Then you'll have to reparse the documents afterwards.

There have been a couple of documents which have an .atom extension instead of an .xml. I'm not sure how it happened, but I corrected some of them, deleted the .atom version and committed, synced and parsed them. But the search still goes to the .atom file, which is not there. And when I manually change the URL to read .xml, it does not come up either. Confusing.
