The UI doesn't quite behave as expected when pushing or pulling a single template file between sites.
When you select a single template file and push/pull it, uSync.Publisher actually ends up checking all template files for changes, so you end up pushing all changes (if there are any).
when you select a single template file for pushing only that template file should be pushed (this is is the behaviour for other files, eg, partials, css, etc).
