Script error: Can't use an undefined value as an ARRAY reference #6

Only occurs sometimes in generateConf.pl step. When printing the order of scaffolds.

Possibly due to chromosomes with no alignments, need confirmation

Seems to be fixed as of 9f773de08201a2c05ec57f7770f22d7e71aaf008
