Ensure that the major parts of the pipeline are flexible to ensure that minimal changes are needed across datasets and systems

Enhancement to RunCiftify.sh was a success. Users are now able to specify a delimiter and posistion of relevant data. This will allow the system to be used across many different datasets with different naming conventions
