Hi,

What are the two parts used near the TMC2209? which can't be found on the schematic. and the BOM lists 0805 capacitors, which seems small to fit the top PCB footprint,

Hi Jon,

These are male header pins to adjust stepper resolution (MS1 and MS2). You don't need any particular components for this; you can short-circuit them to change the resolution. By default, it is 8 micro steps (both pulled up to GND), so these pins give you the option to set it to VCC (pul High).

You can use 100UF 25V 1206, but 0805 also works fine
