Update the module dependency resolution process to fully check the dependency tree.

Gather all dependencies and version requirements from the requirement tree
DO NOT re-evaluate packages based on different version numbers
Find matching versions for each package after all dependencies have been checked

This feature introduces a bug. https://github.com/KarchinLab/open-cravat/pull/159 attempts to resolve it, but the issue might instead be with how the ancestrydna-converter is calling the code?
