Update links

Things done

• Update links following the depreciation of wiki.gnome.org
• Update apps.gnome.org with the new shorter URLs
• Update links for apps that were moved out of apps.gnome.org (temporally)?
• Use Circle links instead of GitHub for Circle apps
• Use FlatHub or website links instead of GitHub when providing more info or making better promotion

TODO

Writing this PR as a draft since I need to:

• [x] run a link checker
• [x] check the non-apps.gnome.org links
• [x] check the links for resources (other than software)

Discussion

For links that are not apps.gnome.org, I think Flathub links should be preferred since they generally do a better Promotion of the application. But since we are on GitHub, user may prefer to get directly to the GitHub/Lab/... repo, what do you think @Kazhnuz?

Wow, thanks a lot for this work !

Yeah, I kinda agree flathub links are kinda better, as it give to people clicking the link a good overview of the app (with screenshot and all, which aren't always here on a repository's readme), and access to installing them easily (and access to the source code repository are still possible from the flathub page if they want most of the time, so it's all good imo).

For archived apps, I think they can be removed, it's better to give focus to apps that have activity and can be updated with future plateform evolution.

Removed archive apps as mentioned above and updated more links by

1. removing Circle tags from apps that are not part of it anymore
2. using Flathub links when possible (and when valuable)

Also ran markdown-link-check to be sure all the links are working.
