QC and Diagnostics in the main recipe #797

These changes fix the problem of some missing QC and Diagnostic information from the headers. I suggest merging this PR for the upcoming reprocessing.

It does not include the refactoring of the main recipe into subrecipees. That remains a to-do task for me.
