I had this happen, too. It was in an Easy Start world with the Exploration Enhancement Mod enabled, if that helps.
This problem also happens without any mod installed
Happened to in multiplayer session, however I was actually moving, yet very very slow (>2 m/s)
Offline singleplayer. I have a ship with both a cockpit and a remote control, as I'm trying to automate flying from the planetary surface into space. Results so far have been really inconsistent.
The autopilot does give error messages, but they are displayed on the screen for only a frame or two before vanishing. In order to test, I placed the remote's "Autopilot On" action onto the cockpit hotbar, along with the "Main Cockpit On/Off" for both the cockpit and the remote control, so that I could relinquish control from the cockpit and give control to the autopilot. (It's worth noting that the Remote Control block does NOT have a "Main Cockpit" checkbox in the control panel, however it DOES have a toolbar action to change that setting.)
Results of testing (via hitting the "Autopilot On" button repeatedly):
When setting the auto-pilot function to "on", ships will rotate to face intended destination, but will not move "forward" towards the intended GPS point. No error messages are returned.
