Just a tiny thing:

line 226 sets a default value of 84 bp, but line 227 documents it as 80 bp.

I have too much free time ;)

I hear you. We will be uploading a new version of Duplex-Seq shortly that addresses a number of issues. Closing in anticipation of upload.
