In WiinUSoft, if you right click the icon of the controller (after connection if memory serves right) you can forcibly change controller type to a Pro Controller. See if that works.
WiinUPro doesn't have such a feature, but you can right click the Connect button and choose Debug to have it log the communication between the controller and WiinUPro to report what's going on there.
Some months ago my wii-u pro controller was working completely well on WiinUSoft, but then it suddenly started to being recognized as a wiimote as soon as I set it to be used, and then the only buttons that works are the "-", "+" and "home".
The controller is sucessfully paired with the bluetooth, even appearing normally as wii u pro controller, but as soon as I put it to be used it changes to wii remote.
I've tried to reinstall the driver, factory reseted the controller, even tested on another windows 10 pc and was the same. Searching a little about it I found the same problem to be happening with a guy on odroid xu4 in 2019 :/ and it seemed that really was some driver issue on pairing or something like that, but I honestly lack the knowledge to be able to say I know what I'm talking about :/
