Cluster modifications #11

It turns out that the way the rules were written, they could only be run serially and not in parallel. This PR fixes that so that each rule (where appropriate) takes a single sample as input rather than trying to do them all in one.

@ltso3 I'm going to hold off on updating the humann2 rules until you're done with your sam fixes. Let me know when that's ready.

I lied - went ahead and fixed the humann2 workflows as well, so this also covers #8 I think
