Updated MATLAB preprocessing

Major changes:

Each preprocessing module is applied per-tile
Method changes to background subtraction and stitching
Added module that corrects corner deformation in Leica images
Allow for non-rectangular regions

More minor changes:

save preprocessing object after each channel
scan all the raw data folders to make sure the data lines up with the expected number of channels / tiles read from metadata
