OBA 3.5.1 will not let me save project in Unix #146

When running the JAR in Unix, OBA does not write the files to the output directory and I get an exception on not finding ontology0 file, which should have been copied from the input ontology. I have not seen this error in Windows.

This was not actually an error; it's just that the path to the config has to be declared using the path separator used by the system
