I was not able to reproduce this on Linux. Will try on OSX when I have some more time.
I can repro on Windows. You can right click the places root > Refresh View.

Short Summary
The Places pane / directory tree shows a bunch of directories that can be open or closed. If the directory is open, showing it's contents, then any filesystem modifications (creating, deleting files) are reflected there immediately.
If the directory is closed then deleting a file in that directory isn't reflected in the tree model when the directory is next opened. (Creating or renaming files in the closed directory is reflected).
Steps to Reproduce
Close a directory in the filesystem tree, so it's contents aren't displayed. Delete a file in that directory (from another shell). Reopen the directory in the filesystem tree.
Expected results
Deleted file isn't shown.
Actual results
Deleted file is shown.

Additional Information
"Refresh View" from the context menu will rebuild the view, syncing it to the filesystem.
