I like the Files generated for each step, but can you also include a subsection for input files as well #14

There was probably some confusion because I conflated the application command lines and the benchmark script documentation. I think that this should be clearer now. the benchmark script takes less input and the command lines are now given explicitly. The application command lines have been moved to Appendix C of the protocol README and I have added a description of the important input files.
