ChatGPT improvements: Error handling, logging, preventing infinite concatenation in update_df, using temporary files more effectively, etc.

@dingquanyu I've just realized I forked my branch from main instead of the 'fix-interface-analysis', and average PAE and pLDDT are still broken in this version. Need to resolve conflicts and merge
