I think that's because you're using the GUI after you've renamed the dll. The GUI only works with the xinput1_3.dll filename for the wrapper.
Can you try downloading the latest version again and just extract it to its own folder? See if it works from there.
Same issue with Dks2 SotFS edition. Dropped the exe and dll from the 64bit version into game folder. Ran the program, remapped buttons, INI was created. No change in-game. Also using latest SCPToolKit
That's not the same issue though. @youngwolf97 has a problem with using the remapping settings on the GUI, while yours is a problem with the game.
Game problems can vary, the usual one is having the correct dll name for the game. Also, if I remember correctly using wrappers with DarkSouls can lead to a soft ban. =S

Dks2 SotFS here too. Deadzone changes work nicely but remapping doesn't work. Any ideas on how to fix this?

I use scp toolkit for using a dualshock 3 controller.I previously used durazno for remapping buttons in dark souls 1 and the interface was simple and remapped the buttons wit no problem. Now when i tried to remap button for bayonetta, i am unable to ie my mouse left click on the button i want to change has no response and doesnt prompt the remapping. Glad if you could help out
