edit readme to show how this can be ran to extract individual samples instead a group of samples. add default sge settings to the header of the script. add some documentation/comments in the script to show that it can be used for multiple settings. add an optional switch paired with and if statement to create a uncompressed output in case somebody want to run annovar on the output.

added header with qsub parameters. tried to add mail, but for the love of all that is holy, i don't know why it is not working. have to table mail for now.
