Have you attempted this on a clean Japanese ROM? I think the issue you are describing is possibly related to the battle mechanics of the game, and not a bug in the translation patch. I would need a save file of your game, in order to further investigate the issue. If you can, please email me your save file, at dsdever255(at)gmail.com
Why are you using this patch? Download a clean USA/EUR ROM (or more preferably dump it yourself). There isn't really a reason to continue this translation project since the retail English version was released 4 months ago.
@Kyohack I will email the save file once I have the opportunity to do so, never mind I sent you my save file already. under the subject link Pokemon Black 2 save file. If you would like I will send you the actual rom but it will have to be through skydrive.
@CPkmn Actually there is a good reason to continue the translation project. When analyzing any videogame or book one needs the original version. However there are contextual errors in the English retail release. Once my Japanese is up to par I will present you with the evidence.
I played a match in the Unova Leader triple battle tournament, and I can confirm that the issue you described exists on English patches 2.2 and 2.3 when using desmume 0.9.8. However, after playing around a bit in the Pokemon screen on 2.3, I was able to finally select the Pokemon to be switched out.
It's not the best solution, but that's all I can suggest at the moment because I'm currently quite busy with other projects. Sadly, I won't have an opportunity to resume work on the translation patches for at least a few weeks.
@Kyohack I would like you to clearly describe the techniques and controls used to resolve the issue.
Tap the Pokemon you want, tap shift, then tap the current fainted Pokemon to replace with the healthy one you selected.
@Kyohack In other words if my Emboar was the most recent one to faint then would I select my Leavanny who is still living and then click Emboar right? Would this technique work if I clicked on any fainted Pokemon or would I see the same "Cannot be switched out prompt"?
Yes, if you select Leavanny, tap "shift," and then select one of the Pokemon that has fainted, such as Emboar, then it should work.

Ok thank you I cannot wait to try out your fix @Kyohack. Moreover if possible we should also resume the translation project to resolve glitches respecting to context and battle mechanics. I have already found some "out of context" parts from the official English release.
If you're willing to push a reasonable amount of changes to the repository, then I would glady release an updated version of the patch.
@Kyohack Once I polish my Japanese learning up I can assist in the translation aspect of the game but I need some assistance regarding the hacking aspect.
Hey Himiko here, I used version 2.2 of your patch and it works great except with a glitch. When I take on Unova Leader's triple battle tournament and half of my team faints I can send out the first and second Pokemon I desire just fine. However when sending out the third one I receive this text
"Swanna cannot be switched out"
This issue also happened when two of my team members faint and I try to send out another one it works but the third one does not.
