Hi Does phase origin search take Beam tilt into account? Maybe the last possible cause of bad phase...

Yes, it does. The MRC program ORIGTILT can refine beam tilt. However, it is generally recommended to have obtained a 3D structure of at least 4A resolution, before activating this option.
