[BUG] NRd must be set per subtype when using subtype file #139

Bug/Defect description

A key error occurs if NRd is set in the virtual world but not in the subtype file when using a subtype file.

Steps to reproduce

Provide a subtype file and do not set NRd in the subtype, but do set it in the virtual world.

Evidence

N/A

Expected behavior

The simulation runs using NRd sourced from the virtual world for all sites.
