Stage 1 of Atmos Pipe Revisions - Code cleanup #431

-Changes all atmos machinery to use node list instead of individual vars -Standardized several functions that were identically defined for every individual pipe and machine -Cleaned up the pipe construction code

Current changes focus on quality of life improvements for anyone wishing to modify or add on to the pipe code.
