Therefore filtering LR transcript models based on HiSeq support of splice junctions is impossible on the SIRVome

Since the SIRV structures should all be known, can't you use splice junctions from their annotations?

After looking at the sample sheet, it looks like there's Illumina SIRV data you can download from Lexogen. I'm not sure if it's exactly what you're looking for but maybe it will help.
