The 2nd/3rd/4th bottle and the 2nd wallet upgrade can only appear in the locations that can contain progress items.

That's good to know, though conversely, it would be nice to be able to force these out of the progression pool so that searching the progression items only yields one bottle and one wallet. Having only one bottle in the progression pool could also make the game harder, since you can no longer carry Soup alongside Fairies or any bottle-related quest item (e.g. Firefly or Forest Water) and the consequence of failing to dup Soup is greater.
Also, for seeds in which the first bottle and wallet are not required, none of the bottles and wallets are currently considered progression items, which means that this "helpful" items category would also be useful to ensure that some or all of those items appear anyway for people that want them.
I thought Double Magic was a progress item since some parts of the game are unbeatable without them.

You're correct
On this note, it'd be nice to have a way to force Orca's 500 hit reward, the Beedle coupon rewards, and maybe a few other tedious sidequests to always have duplicatable consumable items, so that 100% runs don't have to spend ten minutes thwacking at Orca to get a heart piece. Could this be done by adding all of these items as a requirement for Ganondorf as an option in the logic?
There are some items that aren't required for completing the game, but can be nice to have, especially for casual players, in completing certain objectives (such as combat scenarios). These include:
While these certainly aren't required to beat the game, it would be nice to still have some idea of where they could be and not have to search through all of the unchecked item locations to find them. Perhaps we could provide options that cause some or all of these to be treated as progression items, or let players specify locations where such items could be placed (perhaps a little out of the way of the actual progression items).
