I'm having the exact same issue
i'm also experiencing the same issue where my bg3mm won't recognize my mods as a .pak file and asks if its a .pak file, if theres anybody that could possibly help that would be super great because this has been making me feel bummed out :/

Bug Summary
I know this is only officially supported in Windows, but I've been using this mod manager on my Steam Deck for several months now, and only just started having an issue since the Steam Deck updated from Proton 8.0 to Proton 9.0. I've been using the mod manager through Lutris
At first, since the Proton 9.0 update, the mod manager wouldn't open at all. I reuploaded it into Lutris again, but changed the settings so that it would open in Proton 8.0. The mod manager is now opening, but all of my mods are gone, and I'm getting an error on the bottom of my screen when I open the mod manager. I'll attach a picture of what it looks like
Then when I go to import a mod, it's not identifying the mod as a .pak file. It says "mod was not imported, does it contain a .pak?" I've tried redownloading a couple mods again and importing those, just to see if the .pak file was somehow different, and I keep getting the same message
I'll attach a link to the youtube video I watched to initially install the mod manager, if that helps
Like I said, everything was working fine until this Proton 9.0 update
