Add "output" directory #11

Can we have an "output" directory for results of different runs, like we used to have in the MM-PIHM (also each run has a separate folder under the "output" directory)? Thanks.

We will create an output directory for all output files. Each output file will be named after the name of the project, and the time when the simulation is performed.
